That is a cool idea.
Not sure how you would hold the pipes, maybe just flat level shelfs then the pipes could be sit in leather or folding pipe stands.
The bottom portion looks like a good place to store tobacco. Just looking and guessing at the depth of the bottom part of the pictured flag display case, I would say that it needs to be increased, maybe doubled or more. Most pipe smokers store their tobacco in the tins or little mason jars, so I don't know if dividers or compartments would be necessary. Same with the Spanish cedar, since most tobacco is stored in tins and jars the Spanish cedar is not required unless it is a cheap wood to use. Also the seal on the compartment doesn't need to be cigar humidor tight.
